ROMANCE
Bill is a lot more emotional than one would assume a scientific expert would be. Although he prefers living alone, he likes the company of people, and in some cases (which TV Tropes would classify as "ship tease"), he really likes the company of people. As a result, a number of possible 'ships have popped up over the years that linked his character to someone else.
This is a list of as many of the ones floating around the fandom as Keeper's researchers could get, complete with notes about how close to canon they are and how fans managed to put them together. As a note, this list also contains shounen ai (boy x boy love) and human x Pokémon pairings. We apologize if that's not your cup of tea.
Most of these sections will have their own organization systems. Additionally, "usual canon" refers to either the canon where this pairing would be most likely to happen or the canon most shippers of this pairing use in fanfic or fanart. If there's none, then the field won't be included in that particular entry.

Ship Tease
These are ships that fans say have some canon basis along the line. They're not really in any particular order, save for the size of their fan followings (or, in the case of the topmost listed pairing, the fact that it was actually explicitly mentioned in a canon universe).
Bill x the Goldenrod City Flower Shop girl
Name: Flowershipping
Alternate Names: Roseshipping
Usual Canon: Games
Notes: Names coined by the MFC. (Yes, the researchers at Keeper are aware of the fact that these names are already on the shipping list.) This is the closest thing to a canon ship, yet they're never shown interacting with each other. The only indication that it's even a one-sided ship comes from one of Brent's phone calls, in which he reveals that Bill has an interest in this girl, although he doesn't say to what depth.
Bill x Daisy Oak
Name: Teashipping
Usual Canon: Special
Notes: The current most popular ship on the web. It started when the two met and immediately hit it off during the gym leaders' tournament in the GSC arc, which eventually led to Bill protecting Daisy from falling debris when the stadium was attacked. Since the tournament, Daisy briefly served as Bill's research assistant until she began pursuing a career as a Pokémon doctor. However, the piece of evidence that most fans point to (as opposed to their closeness prior to this point) is a conversation Bill and Green have in the Sevii Islands arc, during which Bill becomes flustered when Green asks him where Daisy is.
Bill x Lanette
Name: Prodigyshipping
Alternate Names: Dotcomshipping, Storageshipping
Usual Canon: Games (usually also mixed with the anime)
Notes: Coined in the very late stages of the original Bill shipping list by yours truly. From the start, there were certain hints, namely the fact that Bill praises Lanette greatly via e-mail in RSE, and the possibility is only cemented by the fact that he's very eager to talk about her in HGSS (to the point where she's the only programmer he mentions by name). Despite this, it's still not a particularly popular 'ship, possibly because of the fact that Lanette herself is not a particularly well-established character.
Bill x Daisy Oak x Lanette

Notes: Coined by yours truly as more or less a joke in light of both prodigy- and teashipping. (Bergamot being a type of tea.)

Notes: It's basically prodigyshipping with an added member. Because Brigette is Lanette's sister, it's more or less a given that she knows and gets along pretty well with Bill. However, in canon, they don't normally interact with each other.

Notes: Coined by the MFC, with the primary name referring to the entire Sevii Islands side quest in which the two are left to work on the Celio's network by themselves. The pairing is nearly canon in a one-sided form, with Celio being Bill's avid fanboy (even laughing nervously when Bill gives him a compliment) while Bill seems largely unaware of Celio's reaction towards him.

Notes: This pairing is another one that's practically one-sided. While they're established as being friends in canon and while they're close enough for Bill to entrust an Eevee to her, it's somewhat clear that Bebe seems to think more about their relationship than Bill. (She talks a lot about him in DPPt, whereas he actually neglects to mention her at all in HGSS.)

Notes: The name refers to the spindle tree, which is both a plant (which ties Leaf into the pairing) and Masaki's namesake. This was also a popular pairing not too long ago for basically the same reasons (pairing the female character avatar with Bill), with a bit of basis in Bill's dialogue to a female player. For example, during the dialogue in which he begs you to help him change back to his normal self, he would call the male avatar chief but the female one beautiful.
Bill x Lyra

Notes: Currently one of the most popular 'ships in the fandom, especially in Japan (where much of the fanart featuring Bill also features Lyra). Because Lyra is the player's character, how close this 'ship is to canon depends on your own interpretation, but most shippers tend to cite the gift Eevee as a link between the two -- as in, their common thread or what gets the pairing going.

Bill x Ash/Red

Notes: Coined by the MFC and named for the fact that Red rescues Bill in his Rattata form. Out of the two characters (Ash and Red), Red is slightly more plausible in that Bill shows a fierce sense of loyalty to the trainer. (He even threatens to fight someone who accuses Red of lying in the Sevii Island arc.) With Ash, he mostly sees the trainer as a student.

Bill x Blue

Notes: Also coined by the MFC, with a name referring to their mutual fear of birds in the first manga arc. (Blue in this case would refer to the female character, Blue.) The basis comes from the fact that they have a rather interesting relationship. More specifically, Bill is easily annoyed by Blue's antics, and Blue has absolutely no problem with pushing Bill around to get him to do what she wants. (This statement has also included a scene in which she tied Bill up to get him to listen to her.)

Notes: Leans more towards Special, wherein Crystal's PokéSpec incarnation saves Bill from a bunch of Staryu that decide to take him to an amusement park because they want to play with him. It has some basis in that Bill vouches for Crystal's abilities as a catcher.
Bill x Lt. Surge

Notes: Coined by Pokémon fan and Bulbagarden member Ketsuban, who also popularized the couple. The name comes from a very common practice among shounen ai/yaoi fangirls in the early days of the fandom. (Namely, it was common to take the first syllable of one character's name and attach it to the last syllable of the other character's. So, you have Machisaki, formed from Machisu and Masaki.) It mostly comes from the Yellow arc of Special, wherein Bill and Lt. Surge end up facing Bruno by themselves. Most of the pairing's dynamics center on the fact that the two, in their chapters together, couldn't be more different. While Bill was meek and just following Surge's lead as reluctantly as possible, Surge was the take-charge character of the pairing, the one who just wanted to go in and thrash Bruno. This tends to be how the two interact with each other in fanfiction as well.
Bill x Yellow

Notes: The name is a pun. Back then, acronyms were prevalent for 'ships, with the standard format being _A_L (for [character] And [character] Love). So, Bill x Yellow would be "BAYL." Bayshipping. Yes, it's lame, but I was terrible at naming things back then. In any case, this is one of those 'ships with a very vague canon background. The two got along pretty well from pretty much the get-go (although Yellow was more inclined to sleep through anything Bill tried to say to her at that moment). Nonetheless, she saved Bill's life, and naturally, Bill particularly appreciates her for this.
Bill x Professor Oak
Name: Krabbyshipping
Alternate Names: Ooki
Usual Canon: Anime, Electric Tale
Notes: Coined by the MFC. The "official" name comes from the fact that Ash caught a Krabby in the only episode in which they interacted, whereas the "unofficial" name comes from the naming convention mentioned under the Lt. Surge entry. (In this case, the pairing is Ookido x Masaki.) In actuality, this has a very loose basis in the anime. As a researcher, Bill highly respects Professor Oak, his work, and his opinions because the man is supposed to be the greatest figure in his field. Likewise, the feeling is mutual for Oak, who has only ever had praise for Bill. Moreover, they treat each other as mentor and protégé, especially in Electric Tale (where they have a lot more time to interact with each other).
Bill x Gary/Blue
Name: Almostnevershipping
Usual Canon: Any
Notes: One of the 'ships coined by the members of the MFC. The name itself came from active member Dove CG. "Nevermetship" was a term floating around the very early shipping scene that described a ship between two characters who never met. "Almost never" indicates that although Bill and Gary/Blue have never met in canon (save for the brief meeting in the games), with their relationships to Professor Oak, it's not unlikely that they would have actually met at some point or another before canon. Additionally, if they had, they might have been able to forge a relationship based on their common interests in Pokémon research (for the anime, anyway). However, in Special, a lot of the basis of their relationship seems to be based on the fact that Blue (or Green, if you prefer the original) prefers treating Bill coldly. One would say that this has something to do with the relationship between Bill and Daisy, but mostly, it's just the way Blue acts towards most people.
Bill x Misty

Notes: Although they have actually met in one canon universe (the anime), they share very little interaction with each other. Really, much of this ship (of which there is a little fanfiction) hinges completely on the fact that they, as active residents of Cerulean City, would most likely have crossed paths with each other and that it's very likely that they could have hit it off with their common interest in Pokémon (Water-types specifically for one half of the pairing).
Bill x Brock

Notes: Also hinges on the fact that they met in one canon (although unlike Bill x Misty, Bill and Brock had a bit more interaction and chemistry than Bill and Misty).
Bill x Dragonite

Notes: While Bill shows an intense interest in Pokémon and has specifically stated that he wants to befriend the giant Dragonite that appeared at his lighthouse, it's mostly up to viewer interpretation as to whether or not his love for Pokémon extends to an interspecies level.
Nevermetships
As noted above, a nevermetship (also never-met ship) is a pairing in which the characters never met. The ones below are the ones I can explain. As in, they were 'ships donated to the list, or it's not too difficult to figure out how the pairing would work if the two characters had met. These are all in alphabetical order based on the second character's name.
Bill x Amanita
Name: Addonshipping

Notes: The preemptive and most likely inevitable pairing between Bill and the newest PC admin, Amanita. The name refers to the change Amanita made to Bill's system, wherein the number of boxes a player can have is related to the number of Pokémon he or she caught.
Bill x Bill
Name: Babbleshipping
Usual Canon: Mix and match! (The term was originally used for anime x Special.)
Notes: Another one of the 'ships put together by the MFC and another name coined by Dove CG. The name itself is a play on words using the same logic as the source of the name for Bayshipping. Bill x Bill would be BABL, which read as "babble." Also, it was a reference to the most likely reaction both characters would have upon first meeting as well as the fact that the first shipping fic for this pairing was actually set in a psychiatric ward. Mostly, the pairing played on the idea that Bill's incarnations are so different they're practically the same character in name only (unlike the other characters, who at least look the same as each other). It also opened up the idea of experimenting with dimensional shenanigans.
Bill x Cassandra
Name: Parasshipping
Usual Canon: Anime
Notes: Coined by yours truly, just prior to the MFC. Cassandra was a character-of-the-day back in the first season who appeared in the episode "The Problem With Paras." In it, she was the owner of a medicine shop who recruited Ash and friends to help her out with evolving her Paras into a Parasect, whose mushroom she needed for a specific type of medicine. With that being said, the real basis of this ship is actually pretty straightforward. Although both Bill and Cassandra have an interest in Pokémon care, in reality, back when the shipping list was first being compiled, there weren't that many noteworthy female characters who were the same age as Bill and/or interested in the same things as him. As such, much of the old shipping list entailed pairing Bill with as many female characters who cared deeply about Pokémon, regardless of whether or not it had any basis in the long run.
Bill x Celebi
Name: TimeCapsuleshipping
Usual Canon: Any
Notes: The name is a play on the fact that Bill invented the Time Capsule in GSC and the fact that Celebi is a time traveler. Fairly basic name. Beyond that, like genteelshipping, whether or not you believe Bill would be okay with interspecies romance is up to you. If he was, the pairing would naturally begin with Bill's keen interest in Celebi as a scientist and potentially evolve (no pun intended) from there.
Bill x Conway
Name: BattleOfWitsshipping
Usual Canon: Technically anime, although fanartists have mixed the anime with Bill's Special incarnation.
Notes: This is one of those mix-and-match pairings that might be better if mixed and matched. As in, although the anime's Bill might share an interest in Pokémon with Conway, most likely, fans of the pairing picked up on the fact that Special's Bill is more battle-oriented. He would give Conway, normally a brilliant strategist, a bit of a challenge due to his ability to recognize Pokémon moves and figure out how strategies would work upon seeing them. (Of course, Conway would still exploit Bill's inability to come up with his own strategies right back.) Considering Conway's love for battling, this would pique his interest, and Bill would no doubt be intrigued by the way Conway handles Pokémon... if he's not simply forced into a relationship, at least.
Bill x Delia Ketchum

Notes: Coined by the MFC with a name that refers to the last syllables of their Japanese names. (Hanako and Masaki.) See the entry for Cassandra for further explanation as to how this came about.
Bill x DJ Mary

Notes: Coined by the MFC. (Note: Kuruki was a term donated by member Mel-Mel. It partially refers to DJ Mary's Japanese name, Kurumi.) It was actually brought up when one of the members pointed out that a number of Pokémaniacs in GSC were also fans of DJ Mary and that, given her popularity with that particular trainer class, it wouldn't be at all surprising if Bill was among them.
Bill x Domino

Usual Canon: Anime... sort of
Notes: The basis for this was completely on an RPG known as The Network, in which Bill (who had no idea about Domino's relationship with Team Rocket) traveled to Cinnabar Island to study "M-Bird" (the temporary name assigned to Missingno) with Domino. They were portrayed as good friends throughout the game, but outside of it, they've had absolutely no interaction in canon. Domino's ties with Team Rocket would also put a strain on their relationship, given Bill's morals (unless you're of the opinion that the anime incarnation is also a Rocket member).
Bill x Drake
Name: Hauntedshipping

Notes: The Drake in this pairing refers specifically to the champion of the Orange Islands. As one might expect, this pairing's basis is mostly on the fact that Drake owns a Dragonite, which has canonically caught Bill's attention pretty well. Beyond that, Bill might take an interest in a strong Dragon-type trainer, and Drake would probably begin by respecting Bill as a researcher.
Bill x Duplica

Notes: The name, of course, reflects the fact that both of them change forms in one way or another. (Duplica trains Ditto and uses costumes to pretend to be other people. Bill uses costumes in his research and was transformed into Pokémon in other canon.) While Bill might be interested in her Ditto, there's not much of a basis here for a pairing unless a shipper was particularly creative. Despite this, Bill x Duplica was actually one of the more popular pairings early in the Pokémon fandom (pre-RSE).
Bill x Erika

Notes: The original name was coined by the MFC, with the pairing coming as yet another result of that entire "pair Bill with any female character who cared about Pokémon" exercise. It was said that they might actually get along, considering the fact that Erika's perpetually polite attitude might actually make Bill feel comfortable in a relationship. It should be noted that the alternate name comes from an RPG called The Network, in which Bill's player and Erika's player (two completely different people, mind you) were notorious for going quiet in the game's optional character chat.
Bill x Eusine

Notes: The name most likely comes from the fact that Bill (a Pokémaniac from Johto) has settled in Kanto to study Pokémon while Eusine (a Suicune-maniac from Kanto) has settled in Johto to pursue Suicune. Beyond that, this is one of the more likely never-met ships. Because both have a very strong interest in mysterious Pokémon, they would most likely and naturally hit it off via a discussion (and possibly argument) involving the legendaries of Bill's home region.
Bill x Jasmine
Name: CapeMayshipping

Notes: Most of this 'ship is based on two facts: first, that they're both prominent Johto natives (which means it wouldn't be too difficult to come up with ways to get them to meet) and second, that they're both linked to the sea somehow. (Jasmine takes care of Olivine's resident lighthouse keeper; Bill is a lighthouse keeper himself in one canon but otherwise lives by the sea normally.) It's also not that difficult to figure out how this pairing would work. With Jasmine's lady-like personality and her Pokémon of a not-completely-understood type, Bill would naturally be drawn to her. She, meanwhile, might take some pleasure in the fact that he's friendly, not at all macho, and a friend to turn to if she wanted to talk about her Steel-types, caring for Amphy, or something along those lines.
Bill x Jirarudan
Name: Collectshipping
Usual Canon: Anime
Notes: One of the pairings coined by members of the MFC. The entire basis of this pairing hinges on the fact that the two characters are Pokémon collectors. As such, Bill (especially the game's incarnation) would most likely highly respect Jirarudan for his feat of capturing the three legendary birds. However, on the flip-side, Jirarudan's focus is completely on building his collection, so he might, at most, see Bill as either a rival or a source of information.
Bill x Lance
Name: Dragoniteshipping

Notes: Although the two have met (sort of) in Special, this is listed as a never-met 'ship because not only have they not met in any other canon, but also, in Special, Bill doesn't take particularly kindly to any character who's clearly a villain. Besides that, it's very likely that Bill would take an interest in both Lance's Pokémon and his opinions about Pokémon (going out of his way at the Lake of Rage to protect them, for example), whereas Lance would begin the relationship with respect towards Bill as a prominent member of the Pokémon community.
Bill x Lorelei
Name: Ballshipping
Usual Canon: Any
Notes: Coined by yours truly, just prior to the MFC. The name has the same logic as Babbleshipping and Bayshipping. Unfortunately, I wasn't a particularly creative person when it came to names back in the day, and for anyone who actually ships these two, I deeply apologize for that. This is one of those pairings that has absolutely no basis in canon whatsoever, much like Bill x Cassandra. (However, it should be noted that it was born from a crackfic on an old Team Rocket fansite that put Bill with Agatha. The rest was just a matter of mistaking which member of the Elite Four was involved in the pairing.)
Bill x Melanie

Notes: The comment about pairing Bill with most available female characters in the right age frame still holds true about this one. However, unlike Bill x Lorelei, this has a potential foundation in that they both care deeply for Pokémon as two characters more interested in helping them than using them to battle. The name was coined basically to reflect this.
Bill x Pokémaniac Brent

Alternate Names: TMIshipping, stalkershipping

Notes: Coined by the MFC and another potential one-sided 'ship on the same level as Bill x Celio. Brent explicitly states that he reveres Bill (and hopes to be like him one day), but Bill most likely isn't aware that Brent exists.
Bill x Professor (Felina) Ivy

Usual Canon: Anime
Notes: Coined by the MFC, with a name referring to the fact that there's an ocean between Kanto and the Orange Islands. (Or certain fans thought there was back before we had a lot of regions.) Another case of pairing Bill up with basically any female character available in the old days. However, unlike the other ones, this one has more of a basis in canon. Because both of them are Pokémon researchers, they're also colleagues, and given how the research network seems to run in their world, this most likely means they've at least already met, if not actually outright established a relationship.
Bill x Shingo
Name: Systemshipping
Usual Canon: Anime
Notes: Shingo was a character-of-the-day in the Johto-arc episode, "Wired For Battle." In it, he was featured as a trainer who never felt the need to battle because he preferred to analyze trainers using data he collected into a database on his laptop. With that being said, as both are technological geniuses and Pokémon analysts, Bill and Shingo would most likely have plenty to talk about.
Bill x Steven

Notes: Most likely founded on the fact that both are interested in extinct Pokémon. Namely, Steven trains them and hunts for rare rocks (possibly including fossils), whereas Bill actually studies them. Most likely, given their positions in their respective fields, how much knowledge they have over their shared interests, and the fact that Bill could consider Steven a fellow maniac, it wouldn't be too difficult imagining this happening.
Bill x Steven x Wallace x Celio

Notes: Coined in the middle of a conversation between myself and a former Pokémon fan known as The Incarnation Pokémon, the pairing originally started as a crack ship (i.e., one that is for humor purposes only) with the idea that if Wallace (Steven's personal fan) and Celio ever met, the two would never shut up about their respective companions' intimate details, much to their respective partners' dismay.
Bill x Tracey
Name: Researchshipping
Alternate Names: Kenki
Usual Canon: Anime (although fanfiction tends to mix Electric Tale in as well)
Notes: Coined by the MFC as well, under the name Kenki. (Tracey = Kenji; otherwise uses the aforementioned yaoi conventions.) There's a lot going for this pairing. First, Tracey holds an immense amount of respect for researchers in general (and would thus be heavily interested in Bill, who would reciprocate on a level because Tracey is highly interested in Pokémon), and second, both share a deep respect for Professor Oak. It wouldn't be too difficult to imagine them beginning a relationship based on their fan raves alone.
Bill x Whitney

Notes: The main basis here, of course, would be that both characters are natives of Goldenrod City. However, beyond that, there's not much of a canon basis unless a shipper happened to be particularly creative.
